how to delete malicious ad program?

After performing a few web searches, I found my machine full of literally hundreds of spyware applications and malicious code. I tried using Ad-aware SE to remove it as well as Trend Micro Office Client. However, despite all of this, at least one program is still there. What it does is continually (every 1 or 2 minutes) open IE pop-ups, even when IE is not running. I *think* I've figured out which program is doing it, but it won't let me delete it or even stop the process using Windows Task Manager. I am running Windows 2000 SP4. How can I delete this program? it appears to have installed itself in the C:/Winnt/temp folder.
